Mac OS X, for example, uses a filing structure called HFS+ – modern versions of Windows use NTFS. Its a really annoying problem and had me worried for awhile, but this is how I solved it.
The problem with a Time Capsule or an external hard disk that's kept in the house as a single backup solution is that they're not off site. Don't delete any important files unless you have at least two good backups on different drives (better to have three really).
